This is fairly obvious but this was the last piece Hugo needed to make his dream of the automaton working real. Isabelle held that key and because of his magic he could take it. He never questioned why she had a key that fit but its one more small thing that brought them all together. The key was a turning point in the story, I can't imagine Hugos excitement when it fit. He may not have wanted Isabelle there but because she was they could put 2+2 together.
